How do the graphical cards for each computer compare? How are the preferences for the graphics set up. It might also help to have an idea of what/how the application works, i.e., transfering large amounts of data, processing large amounts, lots of graphics, etc. This can affect the speed in a couple of ways. Obvious if there is a large amount of graphics, or some graphical elements overlap, the graphics card can make a big difference. If you are dealing with larger data sets your virtual memory settings may be important, etc.

I second LV-Pro's comments re: graphics.
Also not all USB ports are created equal. This applies to USB as well. The old ones are good but slower than the new.
