I would greatly appreciate support of comedi (www.comedi.org) by NI, or support of more recent Linux distributions.

A good choice IMHO would be targeting Ubuntu LTS (long-term-support) releases or official Debian support.

Microsoft Windows  are too much of a bloatware (most of what is shipped with it is not needed for data acquisition ), whilst Linux tends to keep itself slim.
