I have been out of this thread for a while but without changing the way the PLC is working, this problem sounds a lot like;
"Training a monkey to stand up a block, while another one is constantly knocking it down. It does not matter how well you train the monkey, the block will still get knocked down!"
Train the monkey to NOT knock it down and you have a chance.

With flexibility comes complexity.
With cRIO and cFP you can do most things but I'll grant you some things are harder and aren't available yet, "Re-Load code on the fly".
