I am acquiring 4 channels simultanteously with USB-9126 running with Con't Acq&Graph Voltage-To file (binary).VI and I can see all the 4 channels from the display. Can someone explain to me that why am I getting data that consists of sometimes more than 30 rows?

Sorry, could not really understand your query

Do you mean that the output of DAQmx read (which gives a 2D array of data), has more that 30 rows of data??
 
If you observe,  there is a tranpose function in that vi before the data is written to file
 
maybe you are looking at the 2D data after it is transposed. In  which case, it will have 4 columns and 'n' rows ( where n = number of samples to read per channel)

They look right. There are 4 channels as they should be. Can someone explain to me that why am the data I am saving consists of sometimes more than 30 or more than hundred rows (There are like 10000 colums as well)?

You are saving data in binary format. How are you reading the file? Opening up the file in Notepad or Excel will not work. You need to run the Display Acq'd File (binary) in order to read it.
