Ah... Yes... if you read 8004 samples, and throw away the first 4 each time, you should be left with 8000 valid samples.  I assumed that you were only going to be throwing away the ADC's pipeline depth worth of samples which would have been 3.  It sounds like you've got a good handle on everything!
