Different samples using DAQmx or Traditional drivers

We are using a PCI-6036E DAQ card to sample voltage. We are trying to move towards DAQ mx drivers, but when we go from traditional drivers to mx drivers the power spectrum from exactly the same voltages differs.
 
Can anyone explain this?
 
Included is the power spectrums of the different test runs.

I would say that a good thing to start with is that you upload the applications that give the results shown in the attached pictures. Do you have the same sampling rate and is the signal you measure exactly the same when running the programs? The only thing that could differ then is the input signal itself in other word how that one looks like. I guess you are using the function ‘FFT Power Spectrum.vi’ and the only thing that could explain the difference is then that the input-time domain signal differs.
