I think that this module always scans the lower number channel first, and if you have asked for the channels in a different order, the driver reorders them in software. Therefore, it seems like your signal always mirrors the lowest channel physically scanned. I think it is probably a good idea to look into sending your SCXI-1100 in for repair. To do so, you need to speak to a technical support engineer, which you can do at ni.com/contact.

Problem solved! I talked with a guy from NI application support. After right-clicking on my SCXI chasis in MAX and selecting properties -->chasis tab, the "communicating SCXI module slot" was incorrectly left at the default slot 1, instead of slot 2 which is the location of my data cable. After changing this selection, my application worked perfectly.
