formatted cRIO and installed all drivers. Resources show up in MAX. Deploy from existing project, resources disappear.

it comes down to FPGA has to run first. This then will find all the resource names. When FPGA stops and on reboot the resource names disappear again.
This answer is for Hybrid mode.
