aligning intensity values

I have an picture with 2 identical images which have been each one has been filtered through at a specific wavelength. I need to separate this into two matrix, then align the so that each pixel of each image line up, then crop the excess so the 2 images are the same size and the matrix is square. I only have labview. can this be done?

It can be done. Those little white squares make it possible. If I was hired to do that task, I would load the image into a picture control and search for the two white squares. The distance from the left edge of the left square to the left edge of the right square is your "n" for your n x n matrix. So, starting at the top, left edge of the right square, I would carve out n pixels down and n pixels right. Doing the same with the left square would give me two n x n matrices. I could then re-draw the picture control to place the two matched matrices side by side.
