Problems synchronising the sample clock with a frequency counter of a PXI-6229!

Hi all, I'm having some issues with synchronising a frequency counter connected to a liquid flow meter (the sensor only have 1 open collector output) with the sample clock of a PXI-6229 card. Anyone out there willing to give me some help here would be appreciated?

The problem is that reading the counter in the while loop blocks until the timeout.

Suggestions for another approach would be good too..
