I am new to real-time and FPGA (I got the starter kit 08-2012 but I just got all programs installed a few days). I saw in LabVIEW FPGA module and LabVIEW Real-time modules, we can use digital signal processing functions on both. If in case, a function is supported on both - then what wil be some of the criterion to decide which one we should go with?

A lot of the decision will be probably be dictated by the type of signal you're working with. If you haven't worked with either one, Real-Time is probably easier to get started with. On the other hand FPGA may be better if you're looking at more advanced processing or working on a point-by-point basis.
There's a section of the NI Community that's dedicated to signal processing and analysis. I would look at some of the examples and discussion on there to get a feel for what your application may entail.
