Here is my question:
I have two different acquisition cards installed in a PC. Specifically, PCI-6224 and PCI-6254. I need to acquire (real-time) 50 analog inputs. Can I use both cards to do it? I mean can I synchronize these two cards and acquire simultaneously multiple channels in parallel?

Yes. You can use a RTSI cable between them. Refer to the shipping examples. If you are using LabVIEW, look at Multi-Device Synch-Analog Input-Cont Acquisition.
