HI!I have a PCI-6221 Daq card,now I need to generate two pulse trains(about 40k) on DO,moreover the phase bewteen the trains should be adjustable ,how can I do it ?Thanks!

Hi tiannjc you can make the PWM using the counter on your board. on the next page you can find a small tutorial:

For the phase shifting  one way you could do it is by changing the frequency of one of the PWM for a little while till you get the phase shift and return it to its normal frequency.
