I am using LabVIEW 2012 for a client. Whenever I right click on the control panel the toolbox appears in the wrong place.
It appears lower and about 40% of the screen width to the right.
Why is this happening, (doesn't happen on other applications)?

What does the question have to do with a second monitor? Does it only occur on the second monitor? Please be more specific. I don't know what would cause this so these are just guesses (in no particular order):

Thanks and apologies for not explicitly restating that the issue only happens on the second monitor.
It only happens with LabVIEW front panel. I can actually dial into a remote PC on the second monitor and it works fine... puzzling!

You might try changing the resolution of the second monitor and see if it still happens. Other than that, I do not know. It sounds to me like some sort of anomaly with your computer or your installation of Labview.

Thanks, have tried all the usual, maybe I need to reinstall LabVIEW as you suggested.

It's likely because your monitors have different DPI scaling.
This post might be interesting, but I don't know it will necessarily help.
You can make it work by disabling DPI scaling in the LabVIEW exe, but then you have no scaling (duh!) which will likely make it much harder to use your main monitor.
My workaround is to just not use my second monitor for LabVIEW. I keep a browser with forum/guide/hardware manual etc or git bash and so on there instead.
Brief edit: Although the above describes my experience in LabVIEW 2015, it seems to be working (without disabling scaling) in 2016. Weird (and fantastic).

Close LabVIEW. Delete LabVIEW.ini open LabVIEW. Fixed📣
Why? The floating panels location is saved in the ini without proper checking of window bounds. It has been fixed
For those more adventurous. You may try editing the fplocations key by hand but, resetting the ini to default is much safer.

Thanks Jeff,
Where do I find labview.ini. It doesn't seem to be in program files : D:\Program Files\National Instruments\LabVIEW 2012
