I got it to work, what was happening was the extra file (Small file) that was being created was the same extact size as my buffer size on the NI Acuquire VI so I just changed the buffer size to the size I wanted my files to be (NI Acquire VI buffer Size = NI Write to File VI Sample Size) and everything works fine.
