エラーが表示されていないのに入力信号を正しく書き込めない

はじめまして。EMYOと申します。 

音声波形を4つのDAQボードに入力し同期をとってBINファイルに書き込むプログラムを作成して、試しに発信機から一定間隔のサインバースト信号を取り込んでみたところ、きちんと同期はされているのですが、周期的なはずのパルス列が非周期になってしまいます。別のパソコン（desktop）で同じプログラムを動かすと何も問題なく書き込まれるのですが、ノートパソコンだとこのようなエラーが起こってしまいます。VISAのバージョンは同じで、パソコンのスペックもそれら2台でほぼ変わりません。どうしてこのようなエラーが出てしまうのでしょうか？

そのプログラムでFORループを使用しているのですが、ノートパソコンを使用した場合にそのループカウンタの回転が遅くなったり早くなったりします。サンプル数をどれくらい貯めてループをかけるかというところにも問題があるのでしょうか。
