Reading in files is obviously preferable. Since you can't control the linefeed style in the file itself, just write a wrapper VI that reads in the file and does the conversion for you.
I'm attaching a VI that does just that. While I was at it, I made it check for every type of linefeed or newline other than just CR, and change it. This way it will work with your device on Mac or Unix or Windows, whatever. So someone can edit the command file on any OS and use it on any other OS.
Just feed the output of this VI into VISA Write.
