How to control Outputs after boot up with MyRio?

At bootup the pins are in a floating tri-state, lightly pulled up internally.  But this is causing an issue with output pins driving a circuit ON before the .vi has been loaded and run.  (The .vi is intended to command the outputs to drive the circuit)

 

Can the bootloader be modified to avoid the floating state--this would be a problem if the system experiences a power glitch and the controller reboots after the mission has started.

Yes, you can flash the FPGA. http://zone.ni.com/reference/en-XX/help/371599G-01/lvfpgahelp/downloading_fpga_vi_to_flash/

It still takes a few seconds to flash so it's usually better just to use resistors to pull down.
