I tried to re-create your scenario by creating a new project in Ultiboard that was single sided only. I then saved the file I created, closed that file and then went straight to Multisim and exported a circuit to it. My exported circuit came up as a double-sided board even though I had just done a sigle sided project (very small as it was).

I am not sure which version of Ultiboard that you have, but in the Power Pro Edition you can use the spreadsheet and just delete any layer you want that is listed there.
I have not found any other method of doing this. What I usually do is to use Ultiboard set up for double sided boards and if I want to use just one layer I make all other layer unroutable. You can do this under OPTIONS>PCB PROPERTIES.
I don't know if this is of any help to you but is all I could find.

I have an idea for you to try. If you already have your file exported to Ultiboard you can try to delete the board outline and run the board wizard. This will allow you to change the technology and make the copper top come back. Just choose double sided board within the wizard and hopefully this will restore the copper top layer for you.
This is the only method I could find that would help you. This may not be the only way to do this, but this seem to be the simplest method I could find.
You might be able to use this method for removing layers that you do not want. Multisim always exports as a double sided board so if you do not want a double sided board after export you could use this method to remove the copper top. Just an addition thought that may help.
