The USB-IF has defined a maximum cable length of 5m for USB 2.0 communication. The major concern is latency, not signal integrity, which is why your extension cable only works for slower sampling rates. More info, here.
If you can move your systems closer together, that's probably the best solution. If not, you might consider Ethernet cDAQ.
