I have followed the examples and created a 2d array which plots perfectly on the graph but when the same array is passed to the card, only 1 row of the array
is outputted on every channel.

I would try to interleave the data in a 1-D array.
So now you would have

array element 0 = first point on first channel
array element 1 = first point on second channel
array element 2 = second point on first channel
array element 3 = second point on second channel
....
