NI 9361 Multiple Counter Channel Issue using DAQmx

Hi 

I have a NI-9361 hooked up to a compact DAQ NI-9178 Chassis. the first two channels of the NI-9361 are used to measure frequency. The issue i am having is that when I build an exe and deploy it, it works I get the data i want.

However, if i lose power on the compact DAQ then i get no data whatsoever. There is nothing i can do to fix that other than make a daqmx change  in the code and rebuild the exe and deploy.

Just to clarify, is the issue only happening when the 9178 is powered on and off between tests?
