Not sure how to qualify this (I definitely won't consider this a serious bug)...
If you try to align wires vertically without space in between (using this: )
here is what you may get:
The wires are in fact staggered slightly (it is not due to the dots at wire junctions, as it happens identically without this option).
Practically, there is absolutely no legibility advantage to this (at least for me), so I am wondering whether this is some single pixel arithmetic problem...
Anyhow, just to clarify, here is what I wanted to do:

It does this because you aren't aligning veritically like you said you are. You are compressing horizontally with zero space in between.
Think about it. If you had 3 functions on there and used that button, you'd get 3 functions packed tightly together with no space in between.
That is exactly what you get by using 3 wire segments. The are packed horizontally together with no space in between. That slight separation you see is due to the width of the line segments, 1 pixel.
To do what you wanted, you need to use one of the other horizontal spacing buttons that balances the space between the left most and right most objects.

I actually did not want a vertical alignment, as I was mentioning at the end. It was a mistake, which I tried to analyze. I should have played with thicker wires to zap my tired neuron(s) back to life. Luckily, with the retina displays around the corner, this will not look almost like a bug anymore...
