Option in build script to add items to the ini file created for the exe

I would like an option in the build script to add items to the ini file created for the exe, such as 'AllowMultipleInstances=TRUE'.  I know you can specify an ini file to use but it would be nice if all of this was within the build script and I didn't have another file to keep up with.
