8 inputs and 2 outputs of 80MHz signals are needed for my application. Is it possible to sync up 4 x PXIe-5641R or 4 x 5781R boards?

I can speak for the 5641R's only, but it depends.
First off, what level of synchronization are you talking about? Is that number different for the input channels vs the output channels?

Also, to get advice on the 5781R, I would strongly suggest you post on a board with FlexRIO traffic. Try here http://forums.ni.com/t5/Real-Time-Measurement-and/bd-p/280.
