So here is my question... Why does the calibration in Cal Exec differ so much from the manual procedures?

What prodcuts are you calibrating?  What specific differences are you referring to?

For instance I was looking at the NI 9234. The manual calibration for this thing is lengthy but the Cal Exec only checks the input voltages on the 4 inputs.

 

Seems like there are several models are only checked for analog voltage DC but not much by way of AC or Digital/TTL a good example of this is a function generator.

Which function generator did you have questions about calibrating?  I can take a look at the function generator calibration manual and answer any questions you may have.
