I am a pure software person, but being asked to find a replacement for the PCI-6111 that our application uses.
The PCIe-6374 has a 68-pin output which appears to the same pin for pin based on the pin out. The PCIe-6374 has a VHDCI connector where as the PCI-6111 has a SCSI-II connector. Is there like a converter cable or something like that which could be used? Being that they both are 68 pins makes me think something like this could be a thing.
I apologize if this is a dumb question, but any help or thoughts would be appreciated.

Just matching the number of pins doesn't mean the purpose of each pin and the connector match 1:1.
PCIe-6374 is not a "direct" replacement for PCI-6111
Given you're not in a position to select and validate new replacement hardware, I would recommend pushing your superiors to find the right person or consultant in helping you select the hardware (like you will not let an accountant fix your car engine)
You may get some guidance in the forum but they are limited to the amount of information you share and your understanding of your application. Please be aware that you will own the risk of choosing an incorrect replacement that might impact in both time and money.

Unless I am missing something the pinout of the 2 boards appears to be the same (pinout comparison attached). Any help or thoughts on this observation?

How about the specifications? like ADC bitness, voltage range, sampling rate, number of counters, counter sources etc.,
