Why is my scc-ai05 giving me a voltage from 0 to -1V instead of a 1to-1

The scc-ai05 is also acting like it had a .5V offset in the negative direction. However, when I run the test software it displays the signal fine when I am in Reference signle ended I get out exactly what I expect. However the signal gets distorted once I go to differential readings

Your device must be configured for non-referenced single ended when using SCC signal conditioning hardware. This is why you are getting incorrect readings when configured in differential mode. The document linked below discusses this. I hope this helps.

What Grounding Mode Should I Select When Using the SC-2345 Carrier for SCC Modules?
