Thanks for the explaination. It would make sense that the FTP loop would have a lower priority.
I assume that if I use a while loop instead of a timed loop I should use wait or wait until next ms to prevent the CPU from going up to 100% just executing the FIFO.read vi as quickly as possible (since it uses a timeout of 0).
