What resistor values are you using? Try using a different pair of resistor values. I tried different pairs before settling on 100 Kohm.

Forgot to mention that the resistor values should be between 10 kohm and 100 kohm, as written in the paper I posted earlier.

I tried using 100 kohms and 50 kohms, any way the problem is still there.

How about using only one resistor for each of your thermocouples? Join the negative end of the thermocouple wire to a resistor joined to ground and see what happens. Again, try different resistor values.
