I think this is just an issue with the display of the Embedded logger. Can you ftp to your device then look in the ni-rt/VeriStand/CustomDevices folder to see if it is there.
It will appear as it is not there everytime you deploy, but when I check to see if the engine is under the RT Custom Device Folder on the RT system it appears.
