How to remove diagrams of the code modules in TestStand Deployment?

I assume you are talking about VI diagrams.
Currently you can not remove the VI diagrams using TestStand Deployment utility.
You can remove the VI diagram using LabVIEW and after that use the VI as your code module.
To Remove the VI diagram using LabVIEW 7.1 you have to select the "Save With Options" submenu.
File->SaveWithOptions.

Keep in mind you can add a password to any VIs that you deploy under the Distributed Files Tab by selecting LabVIEW Options >> Lock VI Diagrams.  This will allow the VIs you create to be opened in a newer version of LabVIEW.  VIs without diagrams cannot be upgraded.
