I was unable to find calls in NIDAQmx that would duplicate the functionality of the VI reddog posted, so I have abandoned it for a while.
I don't think that ctr0 was available to me as a timebase in my analogue acquisition task.
I have a working solution (i.e. throwing excess data away) so I'm concentrating on other areas at the moment.
Reddog's comments were extremely valuable.
