I am using Allen-Bradley PLC MicroLogix 1000 As soon as Lookout reads or writes any register on the PLC the preloaded Ladder program is not functioning. Any suggestions ??

This is something that has never come up before. Are you accessing registers that the program is using? There is a tutorial document that may help:
Developer Zone >> RESOURCE LIBRARY >> LOOKOUT >> COMMUNICATION

It talks about using a special cable to connect to the PLC.
