Not really but almost related....

During my studies, I wrote software for evaluating digital images of 96-well (not exactly micro by today's standards) ELISA studies. The software worked well despite being written badly, using sub-optimal optics and never really being properly tested.

I tried out some interesting filtering on the images which seemed to work well. Again, it was never really properly tested, so maybe it's just a kludge, I don't know any more (It was about 10 years ago).

I know this reply is probably too late - but our company, Coleman Technologies, Inc.,  has developed an off-the-shelf software package (ASIS) for acquiring images from a regular XY matrix of points.  Search ni.com or www.colemantech.com for ASIS.
