One of my favorite enhancements to block diagram cleanup in LabVIEW 2009 is the ability to exclude parts of your diagram from all cleanup operations.  For example, I can right-click the case structure in the screenshot below and choose "Exclude from Diagram Cleanup" to keep its arrangement unaffected by all future diagram cleanup operations:

The exclude from cleanup feature can only be used on structures, so if there is a section of code that you want to keep clean, but it doesn't have a containing structure, then you can wrap it in a single-frame Flat Sequence Structure and then choose the cleanup exclusion option on that structure.

I don't really like the workaround you mentioned, since it is possible that that single-pane flat sequence structure could change the timing of the code. That said, it's probably the best option out there.
