I don't really have time to study the vi in detail but I see a master counter and a slave counter that send a train of pulses to PFI20 and PFI8 respectively. The master triggers the slave. Is the slave supposed to close relays to select channels?? Right now, every pulse from the slave is going out PFI8. Is this where you want to distribute the pulses to the different relays for selecting channels?
Out of curiosity, is timing so critical that you need to use the clock off one board as the source for the other like you have done? Nothing wrong with that, just curious.
