Having used 34970's and 34972's for years I can say this is the first time I have ever heard of anything like this. Judging by the incomplete pictures of your block diagrams, I would gather you are crossing your VISA somewhere or you have one or more race condition going on in there...
Post all of your code, not pictures of partial block diagrams.
